comparison of both search methods

While regular file search yields 5 matches, QuickSearch does only find 3.

See screenshot where the lines that start with a # are not found.

Do the files contain very long lines? There is a feature in QuickSearch to autodetect unwanted files like minified JavaScript and stop searching such files.

Yes, I think this is related to the linked bug.

Line 338 in the swagger.json file is 1006 characters long and the 3rd hit would be on line 985. So it is 6 chars longer than the default value of 1000. However, I have set the max line length to 100000 and still no luck. 

My guess is that probably the max line length setting does not work and is still set to the old value.
