Steps To Reproduce:
I can't see anything in the error logs, but the PRoject navigator is not showing the right projects icons.

I wonder if this could be related to bug 268839.  Do you have working sets turned on in the Project Explorer?  Can you make this happen at will?  If so with what steps?

I got one working set defined, but the screenshot is running with Projects as the top level.

I haven't found a way to reproduce it beyond that it seem to not happen for fresh workspaces with a few projects - but when I import my whole plugin set (100+) it happens.

I'll let you know if I find the triggering part, but until now i just have very ugly icons.

Note: Navigator view shows the icons correctly, Project Explorer no.

Max, can you see if this is happening on 3.5.2 or 3.6M6?  Several bugs were fixed in 3.5.2/3.6M6 that might have affected this.

This bug hasn't had any activity in quite some time. Maybe the problem got resolved, was a duplicate of something else, or became less pressing for some reason - or maybe it's still relevant but just hasn't been looked at yet.

If you have further information on the current state of the bug, please add it. The information can be, for example, that the problem still occurs, that you still want the feature, that more information is needed, or that the bug is (for whatever reason) no longer relevant.
