When running the software update on a network with a password authenticated
proxy, a dialog appears to enter user/pw.
For ease of use, an option to save the password might be added.

Additionally, please consider pulling org.eclipse.update.internal.ui.security.UpdateManagerAuthenticator
into the org.eclipse.update.core plugin so that StandaloneUpdate can use it, too.

Isn't this accomplished in Window -> Preferences -> Internet -> Proxy Settings.
Click "enable proxy authentication" and enter the name/password.

No, the UM proxy is in Preferences -> Install/Update. The one you talk of is from WTP, and it seems to override the one from UM.

Likely a real solution is to move proxy handling/authentication deeper into the platform, I'd guess near the Eclipse File System (o.e.core.filesystem).
