this even happens for me when not alt-clicking the JRE.
I simply open the project that I want to use.
I open the Mylar task view and activate a task.
I click the "glasses" in the package view to enable Mylar there.
This leads to the attached screenshot.

Thanks Eric, this is very strange and we haven't seen it on normal source
folders before.  I assume that you have use the update manager to make sure that
you only have the latest Mylar 0.3.6 installed, right?  

It would be great if you could help me reproduce this.  Do you get the problem
on a small project too?  What filters do you have enabled in your package
explorer?  You're using the Hierarchical layout, right?

Eric, I'd like to make sure that this issue gets resolved if it is still present
in 0.3.7.  To get the latest go to Help -> Software Updates -> Find New Features
to Install and check the Phase 1 update site.  Are you able to reproduce it?
 If so, what are the steps?

Yes, it still occurs (I am using Eclipse 3.2M1 at the moment and Mylar 0.3.7).

I do the following:
- I start Eclipse with no task active in the Mylar Tasks view and with Mylar 
switched off in the package view.
- I activate the task in the Task View. This automatically enables Mylar in the 
package explorer (which is already a bit strange as such).
- The package explorer shows up similar to the picture I posted.

We need to determine if this is due to a task context that went wierd or whether
it is due to some unexpected setup in your wokspace.  Right-click the task and
select "Clear Task Context".  Then start building up some context.  Also try
doing this for an entirely new task.  What happens?

Note that the Mylar filter
is automatically enabled when a task has an existing context.  This makes task
switching convenient.

Eric, if this still happens on the 0.3.9.1 build, available in an hour or so,

I just discovered the cause of this bug: the Hierarchical Layout mode is not properly
supported in the Package Explorer.

Explored this, but the Package Explorer seems to be using some special rules for
those nodes and so this is currently documented as a known limitation.

A related problem is that if an element exists in multiple places in the package explorer (e.g. a commonly depended on library), it is possible for the fitler to show it in both places.

Looks like the JDT fix for bug 65240 should make this possible for 3.2M5.

I investigated this further and as far as I can tell the cause is JDT bug 148759 (just filed).  I'm leaving this open so that it doesn't slip under the radar.

The fix for bug 148759 has resolved this in Eclipse 3.3.
