FYI, I'm not using working sets so that might be part of my problem,
because I've not embraced this newer technology. Also I've not found a way
to exclude files from search automatically.

As a side question, why is .ptp-sync put in the current project directory
and not under the metadata for the project?
 
This is usually where the Git directory is placed in a "typical" git project, although 
it is possible to place it elsewhere. I don't consider it to be metadata, so I think
putting it under metadata would be confusing. Relocating it, though, may be one
possibility for a future version if it turns out to cause significant problems.
