If you click on Run > Run Configurations and select the configuration for your Fortran program, in the Main tab, choose the "Disable Auto Build" option button.

I am sorry but in the main tab of the "Run configurations" for a given project, the only checkbox I see is "Connect process input & output to a terminal" (checked on Ganymede@Linux64, Galileo@Win32 and Helios@Win64).
I looked too fast for Helios@Win64 (with CDT 6.1, photran 6 and PTP 4). I do see the "Disable Auto Build" option button which is able to supersede on a project by project basis the workspace settings.

I also do get a 64 bits binary in the "Binaries" portion of the project in "Project explorer".
However, it seems to execute only as C/C++ application and not as Fortran application (although I get no error message).
