Not sure I understand those first two sentences.
The LHS is a list of projects (top level folders) If you click on one of those projects, the RHS shows content and lets you drill in (as navigator today).
If you were suggesting that the list of projects belongs in the home page somewhere, I agree. If that's not what you meant, can you try again?

In the meantime, I updated the mockups to show two flavors of home page:

is what you see when you log into Orion and you've never done anything before.

is what you see when you log into Orion and you've already got stuff.

The annotations in those pages attempt to explain what's going on.

As far as the header containing menus so you can get to things from any page, we are discussing that wrt favorites in this bug:

I gather the RHS is some kind of overall navigator.  I think it belongs on the Navigator top level (project list page).  Or another idea: distribute the items into menus on the UI under the links in the header area. For example "Repositories" in the upper RHS would have a hover menu that listed the repos, Navigator would have projects, (new) Favorites would have favorited links, the bread crumb file path would have sibling folders and so on. This way you can move from a page into a more specific new page on one click rather than click, load page, move mouse, click.
