[jdt-core-dev] More fixes for F4

More fixes got blessed for F4. These fixes are addressing situations where
the JavaModel could become inconsistent or where bugs in search/DOM could
cause trouble to refactoring capabilities.

16140 Non-java project gets .classpath

We now hope to be done for F4, and will only change documentation passed
this point.
