Thanks for your understanding. EPP is driven by compromises ;)

Please be reminded that EPP did the effort of making features uninstallable a few years ago. So from Help > About > Installation Details (or Help > Install New Software... > what's already installed), you get access to the list of features and an Uninstall button which works perfectly.

If this is a common issue in your group/company/community, you can set up locally an alternative package cloning an existing one and not including Mylyn. Or take an existing package and uninstall Mylyn. There are numerous ways to build a package that fits much better your own needs, feel free to take advantage of them if the outcome of EPP isn't mapping your needs well enough.
