Many IDEs and other applications place preferences under the Edit or Tools 
menus.  The Window menu is generally associated with swapping between currently 
open files.  Consequently, the Window menu is not an intuitive location for 
Preferences.

This was looked at for 2.0 and the menus reorganized based on usability studies.
