Start with a clean 3.0.0 release
Search for updates - should find 3.0.1.
Install 3.0.1
Confirm that you are now running 3.0.1 code.
Revert to the previous configuration (3.0.0) (works well).
Confirm that you are now using 3.0.0 code.
Show disabled features in the configuration window and uninstall 3.0.1.
The operation is freezing the UI - should offer progress monitor.
When asked if I want to restart and I say 'yes', the restart fails.

My cursory check indicates that org.eclipse.osgi_3.0.1 and 
org.eclipse.core.runtime_3.0.1 plug-ins were not removed in the process, so 
the runtime is confused and fails to find the required file. The workaround is 
to delete them manually and also delete the 'configuration' directory.
