Using Ctrl+-/+ respectively Zoom Out / In when staying in an editor view works properly (thanks for this feature ;-).
But when I switch the selection mode to Block Selection Mode, the zoom ratio switches back to 100% as long as I stay in Block Selection Mode.

Took a look to "Window → Preferences → General → Appearence → Colors and Fonts", I'd notice, that the "Basic → Text Font" became changed when using this feature, but the "Text Editor Block Selection Font" would not.

This bug report is a bit related to https://bugs.eclipse.org/bugs/show_bug.cgi?id=492202, but for my opinion not 100% the same.
Zoom In / Out should always change both fonts, so that switching block selection on/off should not change the font appearance (as long as the same font face etc. is configured, like the default config is).

Btw: Seems that this behave a bit different for the markdown editor.
It even works different then using the Pinch to zoom in text editors (https://www.eclipse.org/eclipse/news/4.6/M4/#pinch-to-zoom) instead.

Marking it as a dup of 492202, as it's actually another symptom of the same issue.
