I think it would be beneficial to have projects in the project explorer (indeed potentially also the navigator/jdt package explorer) partially ordered according to their dependencies.

Dependency (library) projects would be at the top and application projects would be at the bottom (or vica versa). I think when there are a lot of projects this dependency ordering is a much more satisfactory way to view and manage the overall structure of the workspace.
