With the support for nested projects, we see files doubly-listed (or more). For example, when importing Maven projects, files appear both from the immediate containing project as well as the 'root' or 'trunk' project.
Not exactly the solution you asked for: If you open the "Open Resource" popup you have the option to filter duplicate resources. To activate this function, click on the black triangle right of the "Enter resource... case):" text and activate the option "Filter Duplicate Resouce"
