Demo

Steps to reproduce:

1. Go to Properties > Java > Editor > Save Actions.
2. Unselect checkboxes.
3. OK.
4. Restart Eclipse.
5. Go to Properties > Java > Editor > Save Actions. 

Expected that the checkboxes are unselect, but they are selected again.

This workspace remained from the Luna.

Maybe you have additional tools installed which reset them, for example saneclipse?

No, I don't have saneclipse. I do not know which of the installed plug-ins can do it.

It was Oomph. Solution:

Preferences > Oomph > Setup Tasks > Skip automatic task execution at startup time
