There is apparently no way to customize the sort order of entries in the project explorer.
It would be just so nice to be able to specify a sort order for folders - like update time descending or to have the ability to sort numeric portions of file names in a more natural way.
I consider this a bug because it bugged me for years now.

Sorry, bug 427887 is specific to working sets.

This is not about sorting within working sets. Its about sorting folder entries in the project explorer.
Besides bug 427887 is marked as duplicate, too.

It's not really necessary to repeat this after I've reopened the bug ;-).
