Patch for org.eclipse.jface.window.ToolTip.java (org.eclipse.jface bundle)  resolves my problem.

For me on Fedora 20 there's no flicker, but worse, when the window is close to the edge of the screen, the tooltip doesn't even appear.

Mass move to 4.7 as M7 is approaching. Please move back in case you are planning to fix it for Neon.

This bug hasn't had any activity in quite some time. Maybe the problem got resolved, was a duplicate of something else, or became less pressing for some reason - or maybe it's still relevant but just hasn't been looked at yet.
