Unchecking a toolbar item doesn't seem to be remembered the next time you enter the Customize Perspective window. 1. (may be optional) Install Tomcat plugin 2. Go to Window: Customize Perspective...: Tool Bar Visibility 3. Expand an enabled toolbar and uncheck one or more items. 4. Click "OK". The unchecked item will be removed from the perspective correctly. This is retained even after restarting eclipse, which is good. 5. Go back to Window: Customize Perspective...: Tool Bar Visibility 6. Expand the same toolbar. Note that the item you unchecked is checked again. 7. If you click "OK" without changing any checkboxes, the hidden item stays hidden, but if you uncheck and recheck the box for that item, it will reappear. I first found this while trying to disable the Restart Tomcat tool/button, but I also tested it with one of the toolbar items that come with vanilla Eclipse. Version info: Eclipse Java EE IDE for Web Developers. Version: Kepler Service Release 1 Build id: 20130919-0819

Seems to be the same as bug 405788.
I see this too. It's annoying because I change the toolbars (remove C++ items) so the Quick Access box doesn't make the buttons overflow to the second row. I now customize the perspective every time I start Eclipse. I can't stand this empty second row with just the Quick Access box.
