The search dialog needs a check box for "Consider ignored resources" like it currently has for derived. Like derived, they are being ignored for a reason and shouldn't be searched by default. This would address the issue most users have where external processes recreate files/folders causing them to lose their derived setting.

Both the Team "ignored" (which it might already do) and anything marked as ignored by the version control software in use (e.g., the SVN ignored property).

Search only knows about "Team". If other bundles invent their own ignored resources then they need to flag them as team private which is already ignored by search.
