Current (correct) behavior in package explorer: If the top-level elements are chosen to be working sets, then any projects that are not assigned to any working set will be placed under a default read-only "Other Projects" working set (as expected). Unlike Package Explorer, the Project Explorer view does not have a default "Other Projects" working set. I believe you want bug 266030.
Also, in the future, could you fill in the bug categories, rather than letting them default? This bug is currently categorized as "JDT/APT", meaning Java Development Tooling project, Annotation Processing Tooling component. It has nothing to do with either. Problem still persists in version 4.17.0 (build 20200910-1200). Other Projects working set does not appear in the Select Working Set window, therefore user cannot de-select it in order to remove from Project Explorer.
