Did this work in previous releases? I am pretty sure that the Navigator view did not show errors or warnings. Note that you can use the Project Explorer view.
No, the Navigator View shows. If I restore an Eclipse from a downloaded archive and create a new project, then it works fine. The Package Explorer and the Project Explorer seem to work, but I'm used to the Navigator View... Ok, I'll try to use them.
Recently, I had the same issue occuring on Win7 and XP systems running Indigo. I only noticed because one setup (Win7) was showing the icons in Navigator View and the other was not. But after some plugin upgrades both setups are not showing the icons any more. Was this issue ever fixed? Or is this actually intended behavior?
I have the same problem since SR1. I've tried changing workspace. Reinstalling fresh eclipse - removing all plugins. Updating vanilla Indigo to SR1. Nothing helps - once SR1 is in, I don't have error/warning icons in Navigator view. I still have these in Package/Project Explorer views.

The 'Navigator' view never showed errors and there are no plans to add this. If it really ever worked for you, then this was probably due to some plug-in that you installed into the Eclipse SDK.
