For trying something out, I did
  Window > Preferences > General > Network Connections 
and specified an invalid Proxy configuration of
  SOCKS proxy: 1.2.3.4 port 123123123
pressing Apply / OK, the Property page accepted the settings

I then went back to the same Preference page and re-set proxy settings to "Direct Connection to the Internet".

I then did Help > Software Updates... and added a new Site. When trying to expand the site, I got attached error dialog. The dialog shows that P2 has a problem with port "123123123" which should not be enabled in this configuration, so it should not be checked.

Workaround: In the Proxy Preferences, clean out the invalid SOCKS settings and press apply. Switch back to "direct connection" and press apply. Now, P2 works.

Unable to reproduce with I20081125-0840, but it looks like a duplicate of bug 255981.

I'm closing the bug. Martin, feel free to reopen if the issue still exists.
