Steps To Reproduce:
1. Create program builder
2. Specify shell script (php shell script in my case) within the project.
3. specify working dir w/in the project
4. on build options only check during manual build, and auto builds

More information:
Running "build" never executes the shell script.  

Checking the 'After a "CLEAN"' option and then running "build" and the job runs fine.
(Previous versions of eclipse did not have this issue)

I think this is related to bug 206540. Although the test case is different, I believe fixing that bug will also fix this one.

This bug hasn't had any activity in quite some time. Maybe the problem got resolved, was a duplicate of something else, or became less pressing for some reason - or maybe it's still relevant but just hasn't been looked at yet.

If you have further information on the current state of the bug, please add it. The information can be, for example, that the problem still occurs, that you still want the feature, that more information is needed, or that the bug is (for whatever reason) no longer relevant.
