org.eclipse.jdt.compiler.tool is missing its compiler_tool_fragment.properties file

org.eclipse.jdt.apt.pluggable.core is missing its plugin.properties in the SDK.

These files must be checked in the Binary Build section of the build.properties editor of the corresponding plug-ins.

PDE should flag this type of problem as it can be easily go unnoticed (bug 147621)
