I spotted that Rob committed some changes to Mylar's web site project using task from EclipseCon issue tracker. So, url in the comment was pointing to the issue repository other then specified in the project mappings and yet Open Corresponding Task action opened issue from Eclipse's bugzilla.

I don't understand how this is a bug. The myln project is associated with the Eclipse.org bugzilla so the behavior is expected.
Steffen, I am happy to help you to understand the issue. Basically the commit comment does have the task url. So, it would makesense that url would take priority over whatever project is mapped to. I suppose it is not critical for the mylyn codebase itself, but there is not uncommon when project is using more then one issue tracker.
