specialized case of bug ( https://bugs.eclipse.org/bugs/show_bug.cgi?id=138902 ) and detected in RC4 Our project is no set to "enable watch/edit for this projec". Only a few binary files are set to watch/edit on CVS. If synchronization is done either with override+update or update, the source is marked as 'edited'. If checkout file e.g. with replace latest from head the file is not set 'edited' as expected.
As a workaround, you can disable the model-based synchronizations. The preference is the Team>CVS>Synchronize/Comapre>Allow models to participate in synchronizations.

This bug hasn't had any activity in quite some time. Maybe the problem got resolved, was a duplicate of something else, or became less pressing for some reason - or maybe it's still relevant but just hasn't been looked at yet.
