Any build files added to the Ant view are lost if the project is closed within
the workspace. 

This is quite annoying. Is there any way to simply mark the files as currently
unavailable so it does not always need to be added back to the view?

Unfortunately this has been the behavior of the Ant view since its creation.

No problem at all. 
Currently most of the Ant bugs are resolved to later as we finish up for 3.1
