It's a CVS feature.  In order to physical delete it you need to open a 
request with the eclipse Web Master in the Eclipse Foundation project.   
Make sure to CC David Williams on the request as well.   Specify in the 
bug report which directories need to be permanently deleted and the 
reason for the deletion.
