Both remote projects and Remote Tools are deprecated as you mention, and will be removed in the Mars release. Remote projects have been replaced by synchronized projects which only require ssh/git to be installed on the target system. Remote Tools (which was a wrapper for JSch) has been replaced by the Remote Services API (org.eclipse.remote) which also wraps JSch.

Using remote header files is supported with synchronized projects. The documentation describes how to configure a project so that the headers will be fetched from the remote system. Unfortunately due to bug https://bugs.eclipse.org/bugs/show_bug.cgi?id=445149 this feature will stop working with later versions of CDT. If you find it useful, please put a comment on this bug.
