Apparently the 2.3.0 version of EGit has a serious issue that can cause data loss. This version is shipped with Juno SR2 and Kepler M5. If you have this version installed, make sure you update to the latest version. See http://dev.eclipse.org/mhonarc/lists/egit-dev/msg03039.html for more details.
