The two aren't coupled, at least for now.  Some JAXB configurations 
(notably, the ones for Forge and Blue Waters) put a button in the 
Resources tab of the launch configuration; this button allows you to 
configure a set of modules that will be loaded inside the job script.  
However, for now, those are completely independent of the build 
modules.  They're stored in the launch configuration.

Eventually, it might be nice for these to default to the same modules 
that were used at build time (people seem to agree that would be a 
reasonable default), but I didn't get a chance to start implementing that.
