Did you install the 32bits or 64bits version of eclipse (Helios SR1 version ?) ?
(cygwin is 32 bits).
If you need a good (and up-to-date) 64 bits gfortran compiler (+gcc+gdb+make) for Windows, I recommend downloading the one from
http://www.equation.com/servlet/equation.cmd?fa=fortran
