Did you install on top of an existing (older) installation?  From the 
description, it sounds like you still have 
org.eclipse.photran.refactoring_feature (comprised of plug-ins 
org.eclipse.photran.core.analysis, ui.analysis, core.refactoring, and 
ui.refactoring).  These were removed and replaced with a different set 
of plug-ins in beta 2+, so you would need to remove them manually...
