Agreed - There is a RAD  workspace
preference under JAVA EE -> Project  , add to Ear by default...
  uncheck this.

m2e-wtp doesn't generate extra projects. Sounds like something
RAD would do though. Our IBM friends on the list can confirm.
What eclipse version are you using?
