Probably the easiest option would be to download the target platform I've uploaded yesterday (http://build.eclipse.org/technology/iam/iam-ganymede-target-platform.tgz) and configure it on your Eclipse.

Other options are to set up a target platform based on Eclipse 3.5 JEE package using the galileo-jee goal of iam-prep-target-platform.xml.

Optionally, you could start your current target platform and do a "normal" install (through the Eclipse UI) of EMF Compare 1.0 on top of it from the EMF updatesite listed below.
