When I try to find the references anything (method, class), by using right-click
References, it immediately finds the references (and the progress bar goes all
the way to the right), but continues searching for a long time, this is because
I have many XML documents in my workspace and am using Structured Document and
Model builder.

Cancelling has no effect; it will continue running for several minutes
(presumably processing the XML files).
 
I'm using 3.1.0/200409240800.

I'm pretty sure you are refering to function provided by the JDT.

Francis, is this still a problem in 3.2? If yes, could you please take a stack trace while the search is running and uncancellable?

need stacktrace so we can find out who's responsible (a search paraticipant that does not test for 'cancel')

As of now 'LATER' and 'REMIND' resolutions are no longer supported.
Please reopen this bug if it is still valid for you.
