Small projects seem okay, but with larger ones, such as the WSIF demo, if an
aspect is included or excluded from the build configuration, the visualiser and
visualiser menu does not update to reflect this.

This may be a coincidence but I have just noticed that for a particular 
project the Visualiser updates correctly for a manual build, however does not 
when we have 'build automatically' selected in the project menu and do a 
save.  

Matt can you confirm this either way?

I think that's exactly it! I tried with Spacewar, with the visualiser and menu
showing in the java perspective. I activated the debug build config, and after
the auto build the new Debug.java file was added as a column, but the Debug
aspect wasn't shown in either the visualiser or the menu. Hitting the build
button to do another build caused it to be shown in both. The same happens with
a build triggered from a file save.

Fixed in latest build and will be included in 1.2.0 M2 release
