Please allow source directories to overlap
or change the internals to be able to handle source files for the same
packages in different directories. Other editors do handle this.
They read all the java files under a directory and they deal with
it. I am not sure how but they do.

Example:
src/com.something/example.java
src/test/com.something/testexample.java

There currently is no way to get eclipse to see this correctly
with out reporting a package naming conflict with on of the 
directories.

Posted a thread in eclipse.tools newsgroup under the subject of
'source directory with in a source directory'

It would be nice to also be able to exculde directories off a source tree.
Kind of like how ant allows one to exclude.

We will not be able to address this one for 2.0, but will reconsider it after 
next release.

Nested source folders & exclusion rules are now supported since 2.1
