When changing a compiler setting in Preferences>PDE>Compilers then PDE will 
prompt me whether I want to do a full build. When I say yes the build starts 
but I have no option to run the build in the background. 

PDE should handle the full build in the same way as the Java preferences 
handle building. See: 
org.eclipse.jdt.internal.ui.preferences.OptionsConfigurationBlock.doFullBuild()
