If you right click on a private field or method, right click and select find References there are no results returned. Also call heirarchy for private fields/methods doesn't return any results. This is could also be a duplicate of bug 545293. Please try a 4.12 integration build from http://download.eclipse.org/eclipse/downloads/
The base platform wanted to update my workspace so I created another one. Then when running I noticed the download was the base platform and not Eclipse JEE so didn't test. You'll find a "Revert" button at Help > About > Installation Details > Installation History (enabled after selecting a previous state). This only requires that the previous content can be re-downloaded from its respective repositories.

This bug hasn't had any activity in quite some time. Maybe the problem got resolved, was a duplicate of something else, or became less pressing for some reason - or maybe it's still relevant but just hasn't been looked at yet.
