To reproduce the bug: 

Create a sequence diagram
Add two lifelines
Trace a message between both lifelines
Trace a second message under the first with message ends being both the first lifeline.
Try to delete the second message

The message is not deleted graphically

If the diagram is closed, elements of the diagram can disappear. This forces the user to reopen the model. In this case, the diagram come back to the wanted state.

I cannot reproduce your bug corresponding to your process, maybe you did another action not explained here ?
