We should document which git config options are supported by JGit and also document the additional config options added to configure JGit specific behavior

There is some documentation already over at https://wiki.eclipse.org/EGit/FAQ#How_compatible_is_EGit_with_Git.3F. The new JGit config should be linked from the EGit FAQ then as well (as soon as we have it).
