I just downloaded eclipse neon and realized the refactor rename feature doesn't work. It appears to change it on the file system but eclipse doesn't recognize the change. Which causes it to throw build errors. This is a pretty important feature. I tried restarting eclipse as well as opening and closing the project and nothing seemed to work.

Thanks for reporting. 
I have a couple of questions to understand the issue better:
1.) Could you please tell which version of Eclipse are you using, as per Help > About Eclipse SDK ?
2.) Does this happen only for a particular type of project (e.g. Java Project) or for several types of projects ? 

And the last question, is only if you have some time to dedicate:
3.) Do you have different versions of Eclipse, such as you can tell us in which versions works and in which versions you see the bug?

PS: I had a similar issue, with an Eclipse I-build, more or less two weeks ago; but in Oxygen M1 the problem seemed solved, so I disregarded that issue.

2.I am using a dynamic web project. I am not sure if it works for java projects. I did find another user who posted a message in the forum with the same problem. https://www.eclipse.org/forums/index.php/t/1079346/

3. I was using Luna before Neon and I use Mars at work. The rename feature works fine in both.

I can not reproduce the issue: I can rename correctly a dynamic web project with the same Eclipse Java EE IDE for Web Developers.
Version: Neon Release (4.6.0)
Build id: 20160613-1800

So, that is weird. Let me ask some other questions: 

4.) Did you download the IDE as a zip, or installed with Oomph?

5.) From which perspective are you working? 

6.) Are you doing "Refactor > Rename" from within Package Explorer or Project Explorer?

I'm also seeing refactoring issues in eclipse neon 2

It's like the editor is out of sync with the code I'm editing.
It sometimes takes a few times to make it work, sometimes adding a blank line and saving helps.

I attached a screen shot of the error and one of the installed software screen
Plus the workspace log.

My env is:

Windows 7 pro

Version: Neon.2 Release (4.6.2)
Build id: 20161208-0600

java version "1.8.0_111"
Java(TM) SE Runtime Environment (build 1.8.0_111-b14)

Can you provide steps, or a log that just contains the entries that are written when you do a rename?

Without that, we can't do more than close this as WORKSFORME.

Hi Dani, 

Annoyingly its an intermittent issue.
I haven't figured out the steps which cause it.
But I have tried a clean workspace and a fresh download of eclipse.

I did attached a log, and a couple screen shots today from when it did occur.

I tried to repro it just now without success.
When it happens again I'll update the issue with some more details.

This bug hasn't had any activity in quite some time. Maybe the problem got resolved, was a duplicate of something else, or became less pressing for some reason - or maybe it's still relevant but just hasn't been looked at yet.

If you have further information on the current state of the bug, please add it. The information can be, for example, that the problem still occurs, that you still want the feature, that more information is needed, or that the bug is (for whatever reason) no longer relevant.
