When installing plugins, same plugins seen in different plugin groups. But when I select some it not selected in other groups.

Sure
Help -> Install New Software
Select "--All Available Sites--"
Open "Programing Languages" and "Web, XML, Java EE and OSGi Enterprise Development" subgroups.
Select PDT in any of them. Other group has PDT not selected.
