While the Papyrus Editor now accepts input URIs (IURIInput) in addition to Eclipse IFiles, the FileDialog used during the "Save as..." action still expects an IFile for displaying the current input. This causes a ClassCastException when trying to "Save as..." a model that is not in the Workspace.
