Refining modules that are showing problems.

When using the drop feature from the refining mode I get an error saying that the an element is not contained in a resource, if I run the transformation in ATL the model is generated properly, but if I run the transformation with Ant, when I use atl.SaveModel I get a 'BUILD FAILED' message estating the same error from the refining transformation.
So I've been told the problem might be because EMF is not able to save/serialize properly the model due to this not-contained element. 
It happened with more than one refining module I used, I tested it both with a model that has elements that have no owner, and with models where all elements had a owner, it happens with both.
