Customized build path options (source folders, additional projects on the build path, additional libraries, etc...) are lost on startup.

I currently have 5 interdependent projects in my workspace. The build path options seem to be properly saved to the .classpath files for each of the projects but when eclipse launches, those files are rewritten with default values.

Could you please be more verbose?
Please provide a test case or steps to reproduce and the build id.

Could this be caused by a third-party plugin?
E.g., m2eclipse creates a .classpath with maven specific values.

Could be caused by one of the plugins I have installed. The project I was working on when I filed this bug was Mobile Java that I was trying to compile for BlackBerry OS.

Is there a convenient way to get a list of the plugins I have installed (at this point, I have plenty) to try to track down the culprit?

You probably don't want to inspect all individual plugins.
Apart from just listing dirs eclipse/plugins or eclipse/features
you could simply look at:
 Help > About Eclipse SDK > Installation Details
The tabs "Installed Software", "Features" & "Plug-ins"
give you all the information at different levels of details.
