Work on Bug 57732 has made it possible for the JDT compile classpath to include jars outside the project, with ".." in the path.

It would be good if the APT processor factory path was as close to the JDT compile classpath as possible in functionality, especially since they share some UI code.  Should investigate - it is possible that it "just works" or that changes required to support it would be small.
