Looking at the mtj run options as a whole and also the issue with the
two jads on the project is still a little confusing. Below is a possible proposal to see if we can make things more consistent: 

- rename project root jad to "Application Descriptor". There will be a single jad on the project in the "deployed" folder
- jad editor must now edit the "Application Descriptor"
- Show the "Application Descriptor" source to the Application Descriptor Editor
- the final deployed jad can be opened as text

When the create package is invoked, the content of the "Application Descriptor" will be copied to a file named after the specified jad name during the project creation.

The "Application Descriptor" cannot be renamed or deleted or the project will not work properly.

This works like a PDE plug-in project, that has a single plugin.xml file which is the base descriptor for the project.
