Steps To Reproduce:
1. Run a build
2. Make changes to site.xml and save 
3. Re-run the build 
4. All changes to site.xml made previously is lost

In my case, I needed to add an associateSitesURL property to the site.xml, and it gets overwritten each time I run a build. 

For the moment I can get around it by re-adding the property and regenerating the p2 repos from the headless metadata generator after each build - but there is no way to add these properties from the UI.

This is a dupe of bug 257466 which is fixed and targetted for 3.5M5.
